So if you dodge, and it is higher than the targets dodge, your gunner has to beat YOUR dodge to hit HIM?

Yes, in that case the 'random' movement of the weapons platform makes firing difficult (This rule is only used when the gunner is not also the pilot, as in this case the dodging and the firing would be done by the same character and the movement of the firing platform is more predictable).
