How's about go with Ions go against SHIELDS only. No hull. IF shields are battered down, in that attack, then re-roll vs hull, with a potential bonus.

Damage vs shield roll
0-4 = Shield loses 1d of rating
5-8 = shields lose 2d of rating. If puts to 0d, roll damage again vs hull
9-12 = shields lose 3d of rating. If puts to 0d, roll damage again vs hull with a +2 bonus.
13-15 = shields lose 4d of rating. If puts to 0d, roll damage again vs hull, with +1d+1 bonus.
16 or more = shields lose 5d of rating. If puts to 0d, roll damage again vs hull, with a +2d bonus.

If shieldless OR shields have been battered down.
damage vs hull roll
0-4 = 1 ship system shut down for d6 rounds
5-8 = 2 ship systems shut down for 2d6 rounds
9-12 = 3 ship systems shut down for 3d6 rounds
13-16 = 4 ship systems shut down for 4d6 rounds
17 or more, ship dead in space.

This “ignore shields” idea came from TESB evacuation scene. But nobody ever thought about that ISD was disabled not because ion bypassed shields, but the fact that cannon delivered some serious punch that went through the shields.
In battles presented in movies there’s always laser/missile combat to weaken the shields. If ion bypassed them, why bother using anything else? All should be using these guns and then finishing enemy with lasers.
In d20s ion weapons are much weaker than lasers and do not bypass shields. But once shields are gone, these guns wreak havoc, and there's their real advantage. Not going into details, but ISD with no shields, can be a victim of an single basic Y-Wing in 2-3 rounds.

This is something I agree with, and, to an extent, also feel that way about Stun weapons.. they're effective enough that, unless you just want someone dead and don't have a lot of time, Ion weapons are your best bet. Ignore their defenses, cripple their ship, and then either tear it apart at your leisure or run while it drifts.

If i have an ion at 3d, or a laser cannon at 5d+2, vs an enemy with 4d hull, 2d shields, which is more likely do do anything? 5d+2 vs 6d, or 3d vs 4d?

Theoretically with 5D+2.
But more standard combination is 5D (laser) and 4D (light ion) - Y Wing. Eta2.
Then ion is better.
And if you score a hit for lightly damaged/2 controls ionized, the latter has more dangerous results as very few ships have 2D+ maneuverability (some starfighters) which makes them helpless for 2 rounds after hit with ion blast.
